UPDATE 9:24 a.m.: The LIRR says service is restored in both directions with residual delays. Some westbound trains will be canceled at Jamaica. Expect some eastbound delays out of Penn Station.
Long Island Rail Road service is temporarily suspended to and from Penn Station due to an earlier disabled Amtrak train in one of the East River tunnels in addition to an Amtrak track condition, the LIRR says.
NYC Transit is cross-honoring tickets for the E train at 34th Street/Penn Station, Jamaica (Sutphin/Archer), Kew Gardens (Union Turnpike) and Forest Hills (71st Avenue); at Atlantic Terminal and 34th Street for the 2/3 train; and on the 7 train at Woodside (61st) and Hunters Point. Westbound customers can transfer at Jamaica for LIRR service to Atlantic Terminal and then 2/3 service into Penn.

LIRR commuters, understandably, are not happy with yet another miserable commute.
@LIRR your summer of hell has turned into the winter of disaster. As we have to get off the train and head to the subway. Glad our funds go to good use @lirr_grievances pic.twitter.com/PGqYRh9Ibx

So @LIRR @MTA suspends all trains from Jamaica to Penn, tells everyone to take the subway, but no E trains have come through Jamaica in 15 min...
